I want to make my customer pay for taxes applied by Payment Methods.
If my customer selects Bank Deposit, the tax is 0%.
If my customer selects Paypal, the tax is 3.4%.
If my customer selects a Manual Payment, the tax is 2.5%.
How can I apply those taxes when a customer selects the Payment Method he want to use?

While it is possible to put in place tax overrides in your admin for specific products, collections and even customers it is not possible to dictate specific taxes based on the payment method used by the customer.
In general, it is difficult to perform admin actions based on what payment method a customer has used for an order as this can represent a security risk.
You could look at putting in place overrides based on any of the other criteria in the guide linked here, though it is not currently possible to add taxes to specific payment method.

In this case (and I have about 100 customers using another platform, epages - a lot of them uses this feature) the merchant needs to input the cost of the payment to the customers.
It just needs a field on the payment method where you define a % of the shopping amount to be charged.
