I've just started several businesses and opened up several bank accounts under my EIN or DBAs with no issues. I brought my EIN issue up to shopify a week or two ago and it is still not resolved. I'm not sure why this is a problem and why it is taking so long. I here from the shopify representative once a week maybe.
