I have a stationery website, and want to develop a pricing system that has different discounted bundles available for purchase. However, to keep track of inventory, I need the bundles to take inventory from the individual products, and not appear as having their own inventory. I've tried at least 6 bundling apps, but they are all positioning the bundles as additional sales tactics to drive purchases. I need them to be positioned as products themselves.
To further explain this, I'm trying to sell air fresheners that can be purchased individually or in pre-determined sets that we've created. I want to display the sets alongside the individual products on the collection pages. However, when you just create them as their own product, they also get their own inventory. When someone wants to purchase a preset bundle, I need Shopify to take that inventory from the individual air freshener products.

Please take a look at Products Assistant. Using the bundles part of the App you can associate the bundled products with the component products using variant options, sku's or by explicitly linking. From there on it will increment/decrement the inventory automatically when orders are created/cancelled.
If your bundles are static (i.e: not created by your customer on the fly) then an inventory management app such as Stock&Buy can be of good help. The majority of our customers use Stock&Buy to track their products and bundles along with their inventory levels.
When you create a bundle in Stock&Buy, we sync it to Shopify as a product. However, selling either the bundle or one of its parts separately will automatically trigger inventory recalculations on our end which will keep both the bundle and the parts stock levels up to date (more details about this here)
