Just had an eBay order and it never showed up in shopify. Its a product from MXED. The problem is that the order wont show up in MXED unless it goes to shopify and i cant place the order on MXED unless the order is synced from shopify. anybody else having this problem.

I’m sorry to hear that your eBay order did not sync to Shopify. Typically orders placed on eBay would sync to Shopify and then you can start the fulfillment process. Once the order is fulfilled, the information about the order would be sent to eBay. You can read more about that in their Quick Start to Selling Guide here.
Since the eBay app was created by a third-party developer, this would be outside our scope of support. This has happened to us several times as well, I tried contacting ebay for support and got next to nothing. Very frustrating and it makes me question using the ebay channel as a viable selling option. If you figure anything out I'd love to know.
This is happening for me too have any of you had any luck getting this to work out. It appears the issue is when orders come in through ebay. Going the other way from Shopify to ebay seems to be no real issue at all.

I've been having a lot of issues with this lately. My eBay orders eventually show up in Shopify.. but it takes a lonnnggg time for it to sync over. Pretty annoying when I'm ready to fulfill an order, but Shopify isn't showing I have any new orders.
I've been having the same issue for over 2 months now. The notification to Shopify from eBay used to take place in real time - nearly simultaneous to my getting emails from eBay and PayPal that I made a sale. First, it was a few minutes, then it turned into 10-15 minutes, 30 minutes, an hour... today, it's two and a half hours and I still don't have any notification to/from Shopify that I made a sale on the eBay Sales Channel (even though eBay and PayPal notified me about the sale almost immediately)!
I've contact eBay Technical Support on this issue several times, but their support is - ahem - lacking to say the least. It often takes a week or more for them to respond to my emails or phone calls, and when they do, they assure me that "everything is set up and working correctly. It just takes time…" That is not an acceptable answer or response in my opinion.
The reason that it's critical that I receive timely notifications is that I have developed an automated workflow that entails making a PDF of the Sales Order email that I receive from Shopify. I also export the sales information through the Orders tab as a .csv file, and use it to populate a database file that I maintain locally that fills in all the information, automatically generates a Purchase Order and Packing Slip, then sends an email to the Supplier for that/those item(s). Doing all this by hand can take 10-15 minutes (as opposed to ±4 minutes). I'm trying to work smarter - not harder. Ebay seems determined - unwittingly or otherwise - that I continue to work harder. Without an automated workflow, I am limited to how many sales I can process by the amount of time I must commit to manually process each and every order. It's unacceptable that I should have to sit on my hands for 2 hours (or more) in order for Shopify to get a notification from eBay that I made a sale on their sales channel. Once Shopify notifies me via email, I fly through the automated workflow to get the order processed. The bottleneck here is occurring somewhere in the API/Integration of the eBay Shopping Channel app, which eBay "assures" me is working just fine, and Shopify doesn't offer technical support for because they're not the developer for it...
It appears that my options are coming down to living with a horrible integration on the part of eBay and submitting to the consequences of a poorly developed app, or dumping the eBay sales channel, because it simply doesn't live up to the promise of making my life any easier...
If anyone has found a workaround or fix (other than contacting eBay), I sure would love to hear about it. Shopify Tech Support has been stellar in trying to move the process along with making eBay aware of the issue, but I feel that they are being put on the spot, when it's not their responsibility. Ebay just doesn't seem to care...
