Could you clarify if the products are set to the correct locations? Check the regions that you want to include in your shipping profile. I'd also recommend reviewing the document on Shipping Profile to ensure you have all the correct settings in place for this feature to work.
Does this happen to a specific product or all of your goods? Make sure there were products assigned to the location you were shipping from, In your Shipping profile, scroll down to the bottom and click Add rates for any locations you have missed.
