Folks - for anyone joining this thread now, you might like to know that we just launched the first Bilingual Theme for Shopify to try and help overcome the problems mentioned in this thread.
Our team are all language fans, so we've been working over the last few months to create something which we think will help existing & new businesses to enable their site in two languages.
We feel it has some advantages over the existing Translator App (like: You can translate blog posts and tags, you don't get sent back to the home page when you click the language switcher, it switches instantly, and others).. but yes, we are biased ;-)
Yes: All language content (of both languages) is still on the page, so Google will be able to see it. If you have both English and 日本語 on the page, both languages' content is still readable by Google (same goes for Titles / Descriptions / Keywords if you enter them). The theme filters one language, so that the user only sees their preferred langauge.

Hi Rony! Glad to hear you're building a site in Hebrew. To be honest, the theme doesn't really cater for that, specifically. You could set it up to read right-to-left manually (i.e. by typing your content that way) - and it would work / display just fine - but there's no way that I know of to make Shopify accept typing right-to-left instead of left-to-right. This isn't really related to our theme - which should display Hebrew characters just fine - just the nature of Shopify / hosted websites. Happy to be corrected, but I don't know of any hosted solution that caters for right-to-left, at the moment at least. I think you'd need to set it up that way manually, so it reads correctly from right-to-left.

I've actually built / designed a few Hebrew websites on Shopify. Besides the checkout, everything looks and works fine (I had to change the code to get that to happen obviously). The checkout page works alright but doesn't look so great with the right to left issue. Most of my clients don't love that but they get passed it quickly.
Since our last correspondence, another potential customer had approached me about a multilingual site, so it's really becoming relevant now.
I would love to give your theme a test run and see what happens with the hebrew. How can I do that just for checking purposes?
