Once you have no inventory items in the cat in question the category will disapear, I believe. So you need to either re categorize your items and not use the cat in question, or delete any items left in that category. Let me know if that make sense. Thanks

To add further context to what @Fayyaz_Ahmed mentioned. You can also remove a category from the panel on the left of your Admin.
Select Products, then Collections:
Click on the category that you would like to delete and scroll down to the bottom of the page. Click on Delete Collection:
