Unfortunately I'm having the same issue with my store (tecfacil.com.br).
I didn't make any modification on the theme code or any new apps.
Even after I set my stock to a large quantity, it always goes back to zero (out of stock).
Could you please help me?

Nevermind, found the issue. Since I deactivated the "origin location" in the shipping section, all products from that location wasn't available. Thanks anyway ;).
The same problem has happened to my store. No matter how many times I manually alter the stock is automatically rests it to 0.
No alterations to the store's theme or code have been made either

@PaulCHL my problem was about not setting a shipping origin for the store / product.
You can go in Settings -> Locations -> add a location and set at least one location as a shipping origin.
This may be your problem as well.
