Suddenly my site stopped working and in my domain settings the sub domain status has changed to “set up is in progress”. What does this mean? Why did it happen? And how can I get my site back up?

Is it a Shopify bought domain, or are you with a third party domain host like GoDaddy? If it's a third party domain, I'd suggest reaching out to your domain host, to make that none of the DNS records were disruppted. You can find the correct A and CNAME records here.

This error likely resulted from you not verifying the email address that you attached to the domain. Can you look for an email in your inbox that you used for this domain, and verify it? This will fix your issue. Let me know how it goes!
