How do I resolve a VAT issue for my German online store?

Hello, we have a store on Shopify and we have an unresolved VAT problem.
Our company is in Germany and we have a registered VAT ID number from Germany.
The majority of our manufacturers on our website are from European countries and have shipments to different countries. On the Shopify system, we have options such as VAT rates and taxation from products that we have to do legally. Either there is a misunderstanding or the VAT situation is completely wrong. Could you please help me with this as soon as possible?
