What happens if someone has paid for entire year but deactivates the store mid year. Is the balance refunded? If yes, what is the timeline?

As per Shopify Terms of Service, they do not offer refunds for your cancellation. The optimal option here for you is to contact Shopify support directly to create a refund request via phone, email, or live chat.

In cases where a merchant has committed to pay their Shopify subscription yearly or greater, it would only be possible for us to consider a refund review within the first 30 days of that plan.
This allows for merchants to reconsider early on or for cases where longer plans are activated in error to move back to a monthly plan.
After this grace period, it would not be possible for us to grant a refund under our Terms of Service.
When you enter into a long-term subscription with Shopify, you are committing to being in that plan for the time involved.
