First time app developer needs help

I am creating a Shopify app using the APIs & SDK. I have a question regarding recurring billing.

It seems my app can have the option to let recurring billing through Shopify or independently within the app.

Is there a downside of having recurring billing within my app and NOT through Shopify?
Is this even allowed as per Shopify policies?
