How to adjust invoice amount when receiving payments

How can we adjust an invoice amount after the invoice is created? For example, when customer's use 2% discount for terms or have other deductions (fees), I am unable to change the invoice amount to receive the amount they actually paid. Do the orders need to remain in draft mode until it is paid in order to make changes? My issue then is that the product inventory does not come out in draft mode.
