Facebook Shop

I already have a Facebook & Insta shop running through my existing e-commerce website. I am moving my account to Shopify & moving the domain. When I add Facebook app to my new Shopify account will it replace my existing shop (it’s the same products & priced etc) will it override my current shop?

No it will not like that. Disconnect FB and insta shop with your existing eCommerce and add with your new Shopify platform.
