My query has two questions but looking for a simple solution to both, ideally one app that could cover both solutions, if there is such a thing.
1. I have several products that have two variant options (variant 1 has packaging, variant 2 does not have packaging). The variants in each product are the same product just different packaging options, and thus pull from the same inventory. How can I track the same inventory to the two variants?
2. In a similar vein, I also sell single cards and then box sets of the single cards. I need to track the single inventory and then the box set product needs to be able to pull from the inventory of the singles. (box set = 6 singles). How can I track both the single inventory and then box set inventory. The box set inventory would ideally be able to notice how many sets I can make from the single inventory and sell on the box set page. Technically the box set would be a bundle of 6 of the single items, but customers don't choose their bundle like most of the bundle apps function. It is a set bundle that is its own product.

Material Manager can solve both of these issues for you. It allows you to create and track the inventory for the materials that go into your products. Then you can assign variants to these materials. When a variant is sold it draws down the inventory of the raw material and syncs the inventory of every product that uses the material. For your examples it would work as follows:
1. You would create a raw material for your to represent your stand alone variant and one for your packaging. Then you would assign the variant without packing to the standalone material. And the one with packaging would be assigned to both the stand alone and packaging material. Then when either of your variant options is sold the app would update the material inventory and the inventory of the other variant.
2. You would create a material for a card. Then you would assign the single card variant to use one of the material. And assign the box set variant to use 6 of the material. So say you have 11 cards to start and sell one box set. The material's inventory would go down by 6 to 5. The single cards inventory would also be set to 5 and the box set's inventory would be set to 0 since you no longer have the 6 cards needed for a box set.

I understand both of your queries, and we have two apps that would be helpful in addressing them. Let me quickly answer both of your questions:
First, I will propose two solutions. In the first solution, if we consider the packaging inventory as infinite, we don’t actually need to track the packaging product's inventory. In this case, we can simply sync the inventory of both variants, since both variants are using the same physical stock. For this, we have an app called Inventory sync GoGo, where we can set up duplicate product setups tied to the same base physical SKUs, ensuring their inventories stay in sync.
In the second scenario, if the packaging inventory is limited and can go out of stock, the variant with the packaging option might also go out of stock when the packaging is unavailable. In this case, you would need to create a bundle for each variant with the packaging option. You can use our app, Profit Bundles & Mystery Boxes, to define the packaging inventory, and the app will track the inventory of the parent bundle product alongside the changes in the inventory of the child products (i.e., the single SKU variant plus the packaging).
To address your second question regarding multipacks, our app Profit Bundles & Mystery Boxes will also be useful here. You can define the composition of a box set, where 1 box equals 6 single cards, and the app will track the inventory of multipacks alongside changes in the inventory of single cards.
