I have an application that uses the API from a custom domain such as https://mystore.com and for several days it has been failing, the following error appears: [API] Invalid API key or access token (unrecognized login or wrong password)
maybe the API will no longer be usable from the custom domain or you are required to use the myshopify.com domain

Hey @Camilobuelvas, thanks for getting in touch. When you're making API requests, it's best to use the myshopify.com URL as the target URL. There's more information on why this is the case in this older post here, and if you need to have the custom URL show up in your responses, there are some workarounds you can use in that thread.
