Is it possible to add apps like third party app integration in my store and use in hydrogen. In my case i install the third party app in my store store then the app will show in theme and work fine what when i see my hydrogen app the changes would not be done
so can you tell me the reason why this would happen

Themes and Hydrogen channel, and Hydrogen framework are completely different systems.
Do not expect them to behave the same.
Possible yes if you already know what your doing in the most generous sense.
Guaranteed NO every app and frontend process will have wildly different architectures.
The online sales channels theme system is a common integration point with defined approaches for apps to surface features; scripttags api, app block embeds ,etc. And those approaches expect common features in themes to work consistently.
For any other frontend scenario an app needs to have it's own api system that allows building custom integrations regardless if shopify is the platform.
