Can I use a hidden section setting?

I would like to do so because there are already many settings on the section. It's a bit bloated for the section options.

Also, it's a setting related to the line item properties I want to customize. Now I show SKU to the line item properties on the cart page, and a user wants to hide the SKU. It's not that related to that custom product page.

I want to make it as a setting option in my app. When the user updates this option, it can be reflected in the liquid. Currently, it's not easy to pass a variable from my app to the liquid.

Any one has a good suggestion here?

Use a metafield

Yes, it's doable. But metafield is object-based but app settings are section-based
