Buy X get Y Automatic Discount not calculating at payment stage

Discount buy 2 get one free (Finally) calculates correctly, however when actual payment stage is reached it reverts to full amount. Site goes live tomorrow and I have no clue where this bug is hence seeking advice at 2:30 in the morning :-). Any clue guys?
