Accepting credit cards, warehouses, and shipping and fulfilling orders
Hello,
I have a Shopify store that sells services. I already have a custom payment method that allows customers to pay later. But is it possible to make this the only way to check out, and then later pay via the payment invoice that I send to the customer? If I want the credit card & mobilepay options to be hidden during checkout and available at checkout via an invoice?

Yes, you can make your custom payment method the only checkout option by using the PayRules: Hide Payment Methods app. For instance, you can hide all other payment options except for Invoice (your custom payment method) on the checkout page. Here are the steps you need to follow:
