Draft Order Invoice Shipping Option Scripts

We have a series of shipping scripts that drive shipping options when going through the normal checkout process.  For whatever reason when we send an invoice from a draft order the customer is given options to select their ship method but the scripts don't seem to apply to the options given.

Is there a special place to go and enable scripts on the invoice payment screens?  Is there a different set of scripts somewhere that are on that page?
