EDI capture and no collect payment button available

We just hookup our wholesale shopify site to our rep system using an EDI provider.  Orders are transferring to our shopify site.  However, we are unable to charge for the order because the collect payment button is not available.  It only allows us process shipping.  Our EDI provider has shared that the order is not being communicated as PAID, but there is a setting in Shopify that needs changed.  Does anyone know this setting and how to change it?
