Accepting credit cards, warehouses, and shipping and fulfilling orders
I hope this message finds you well. I am currently using a third-party app on my Shopify store to enable Cash on Delivery (COD) payments. While the COD option is correctly configured for checkout using the third-party app, I would like to ensure that it is also available when customers use Shopify's native checkout and are logged into their accounts.
Could you please guide me on how to configure this setup so that the Cash on Delivery payment option is visible to customers who are logged into their Shopify accounts?

Yes this is possible to do. You can use the app : https://apps.shopify.com/checkout-ninja from shopify app store.
In the app you can set a rule, In condition : You can select "Customer not Logged in". In Action : You can hide the payment method "Cash on Delivery (COD)".
