How do I have a shipping price for one product at checkout that won't override the price?

I'm trying to figure out how I can configure shipping on my store that would look something like this:

Standard tracked shipping to Ireland is €6, however there are some products we sell that can be sent in envelopes that will only cost €3 for the customer so I want to provide that option as a lower shipping rate.

Example 1:

Thinning comb shipping price = €3. At checkout of this product ONLY charge €3.

Plaiting thread shipping price = €3. At checkout of this product ONLY charge €3

Thinning comb & plaiting thread price = €4. At checkout charge €4. 

Example 2:

Thinning comb shipping price = €3. At checkout of this product ONLY charge €3.

Supplement box and thinning comb shipping price = €6. At checkout charge €6 (how can I make sure the €3 doesn't override or show as an option? If it did show the lower option we would have to give them tracked shipping as the weight of standard with the supplement box would be a lot higher.

It looks like you are trying to set up a combined rate for different types of products on Shopify. However, this isn't directly supported by Shopify's default settings.

One workaround is to explore Shopify's Custom Shipping Profiles. You can create separate profiles to approximate combined shipping costs. For instance, add products that require standard envelope shipping (like Thinning Comb and Plaiting Thread) to one profile with a shipping cost of €3, and products needing tracked shipping (like the Supplement Box) to another profile with a shipping cost of €6.

When items from these profiles are in the same cart, Shopify will calculate the combined shipping cost based on the cheapest available options from matching shipping zones. Here are a couple of examples:

Example 1: Thinning Comb & Plaiting Thread in the same cart: Shipping Cost = €3.
Example 2: Thinning Comb & Supplement Box in the same cart: Shipping Cost = €9.

Please note, Shopify combines shipping costs when items from different profiles are in the cart, so you may need to adjust these values to achieve a closer match to your requirements.

Consider Calcurates app, where you can apply different shipping rates for different products based on SKU, tag, collection, vendor or even metafield. Or you can apply surcharges / discounts depending on what items are in the cart.
