Accepting credit cards, warehouses, and shipping and fulfilling orders

How do I adjust the shipping settings, where I am paying exactly, or less than, the customer for shipping? I sell hair products, and when the items weigh 1lb or more, USPS automatically sets the shipping to priority, when I have it set for a flat rate that's less than what USPS is charging me, even with the Shopify shipping rates. I know that shipping is often the determining factor if the sale is going to lead to a conversion, so I don't want to hurt myself....But shipping is killing me.
Items more than 13 oz have to ship priority now if you are using USPS, they changed the rates again. If you have a USPS commercial account(shipping more than 5K packages a year), then up to 1 pound can be shipped first class.
I am running into a problem myself with items that fall in between that 13 oz-1 pound range; Shopify shipping gives customers the first class option still, and a customer was charged extra shipping when they received their item since I don’t have the commercial account.
