Accepting credit cards, warehouses, and shipping and fulfilling orders
I have 2 separate shipping profiles setup. One shipping profile is for items with free shipping. The other is the default General Shipping profile (all items not on a separate profile). Under the default shipping profile, one shipping method is $12.95 shipping under $150, and another is over $150 is free shipping. However, as an example, if an item under the free shipping profile is $100 and an item under the default shipping profile is $60, it is combining the two items from 2 different shipping profiles and showing the free shipping method for total order over $150. What is should be doing is showing free shipping for the $100 item under the free shipping items profile and $12.95 for the $60 item from the general shipping profile. Why is it doing this and combining options from 2 different shipping profiles?

This is a known challenge with Shopify’s shipping profiles. When you have items from different shipping profiles in one order, Shopify combines the shipping rates instead of applying each profile's rules separately. In your case, even though one profile offers free shipping for its items, the system adds up the order total across all profiles, which then qualifies for free shipping on the entire order.
Unfortunately, Shopify’s native setup calculates shipping on a per-order basis rather than separately for each shipping profile. That’s why the $100 free shipping product and the $60 product from your general shipping profile are getting combined, and the free shipping option ends up being applied.
If you need shipping to be calculated separately per profile (i.e., charging $12.95 for the $60 item even if another item qualifies for free shipping), you might need to look into third-party apps or custom development to split the order at checkout.

Can you please show us the configurations for the default shipping profile and free shipping profile?
I get the sense that your default shipping profile might somehow be including the item that is eligible for free shipping.
