Accepting credit cards, warehouses, and shipping and fulfilling orders

I have a single Shopify store selling from two locations. Each location has a totally different set of products.
eg one sells only donuts, the other only pies.
Each location provides local delivery, at a minimum order size ($42), for a flat fee ($6).
If customers put $42 of only donuts in the cart, they can check out and see the delivery charge of $6.
If customers put $42 of only pies in the cart, they can check out and see the delivery charge of $6.
BUT
if they put both pies and donuts in the cart, they cannot check out at all. They get the error message before Shipping is calculated.
help !

I posed another question here... which has more details about the current site and the problem. That question tries to solve the problem a different way. Hope that's not too confusing.
