Why is my new custom shipping profile overriding drop shipping app rates?

I have a drop shipping store with shipping apps on it and shopify shipping!

 I created a new custom shipping profile for a new supplier with flat rates!

 When i did that it over took the shipping on one of the dropshipping apps. what happened? I keep getting  an error message (!) Your cart has been updated and the previous shipping rate isn't valid!  My store is a little over a year old and I have had other folks set everything up for me till now, can't afford that anymore, trying to learn on my own:) I have been hours trying to figure this out even tried Shopify chat and still can't figure it out!
