I have set-up a manual payment method so that I can invoice customers then manually mark them paid when I receive payment. The manual payment methods do not show on the checkout page. I only have subscriptions in my store. Is that why they don't show up?

To use subscriptions, you must be using one of the following gateways as your payment gateway:
Accelerated checkout options like Apple Pay and Google Pay can work, but manual payment methods will not since subscriptions require a payment method to charge with each renewal. You can review the full eligibility requirements and setup for subscriptions here: Setting up subscriptions.

This may be due to recent updates to Shopify Checkout, though I'm not able to investigate further from my end. I recommend getting in touch with our support team via the Shopify Help Center so we can take a look at the account settings with you.

Hi did you find a resolution to this. We have the same issue.
No if you take a payment outside this system (a check) there is no way to register that in Shopify. I have to track in other ways.
