How to prevent double payments in online stores?

Hey,

So for our online store we have multiple payment options. We've recently noticed that some of our Net 30 stores are making payments via Shopify Gateway. How do we stop these stores from receiving payment reminders and creating double payments (net 30 check + shopify gateway)?
