We have an online store and offer free shipping when order total is above a certain amount. We want to use the POS option for a kiosk, and ship items, but NOT offer the free shipping on the POS. Is there a way to remove the Free Shipping option from POS?

It depends how you have set your free shipping. If it's a shipping discount, then you can "unpublish" it from the Point of Sale channel.
Here's how:
On the "Discounts" page in the admin, select the checkbox for the free shipping discount. Then, click the "..." button and "Deny sales channel access."
Then, in the "Unpublish discounts from selected sales channels?" popup, select only "Point of Sale," then click "Unpublish."
If you've set up free shipping via shipping rate rather than a shipping discount, then I honestly don't know the answer.

It is not a discount, but set up as a Shipping option in the shipping section.

You can try to find a setting for free shipping that might allow you to make it conditional based on order amount. You can disable it or delete it.
