I installed the Amazon MCF app.
The "available" inventory count in the Shopify inventory dashboard does NOT match the "on-hand" inventory as shown in Amazon inventory dashboard. Shopify count equals the Amazon "available" count (13) but not the full "on-hand" count (48) which includes inventory in available + reserved status. Reserved is inventory available for sale even though it's currently being moved from one Amazon fulfillment center to another.
Is this an app configuration issue on my end? Or does the Amazon MCF app pull data from the wrong/different inventory status than I think it should?

This sounds correct to me, because you can only create fulfillment requests for inventory you have available. But if you wanted to try and create a workaround, you could contact the app directly and they can modify how the inventory syncs in Shopify.
We do this (with Order Automator app) but typically the other way around: we allow people to set a buffer to prevent them from over promising inventory not available, but we also customize the inventory that shows in Shopify compared to the available Amazon inventory, so it's possible, you just need to put in a request.
