BookThatApp supports all of these requirements.
Has to work across multiple locations/staff
This is called 'Staff Accounts' in BookThatApp. Once you enable the feature for your account it allows you to create seperate accounts for each staff member. You can assign staff to one or more locations, which will restrict the bookings they can see to only those locations. Please note this feature is only available on our Premium plan.
Has to allow each business to access their bookings
Yes, via locations, so you would need to set up each business as a seperate location.
Has to include business-level admin access which allows management of hours/staff/bookings etc
We have the concept of Admin and Staff roles. Admins have access to hours per location and staff hours. Staff only have access to their own hours.
Only the bookings at a particular location can be viewed by that location

No, we leave the payment side to be handled by Shopify. There are a number of loyalty Apps available that you could check out as well.

I am Mukul, Co-Founder of Appointo(https://apps.shopify.com/appointo). We support teams plan in our app which has the following features: (Youtube walkthrough: https://www.youtube.com/watch?v=W6P3NlDwc7I&t=1s)
You can add/edit team members directly to Appointo Dashboard and can assign each team member the products/variants.
Separate Dashboard (outside of Shopify) for team members to manage their appointments. Once added to the team, each team member can log in to Appointo's web dashboard which is outside of the Shopify portal. Therefore, you don't need to add team members to Shopify admin. (Dashboard link: https://app.appointo.me/web)
Team members will only be able to view products and bookings assigned to them. Shopify admin will be able to view all the bookings.
From the customer's point of view, everything will remain the same and they will not feel any difference in booking the appointments.
All Appointo features (like Group booking, email reminders, email customizations, custom questions, cancellation, and rescheduling, google calendar sync for all team members etc) are supported in Teams Plan.
