Billing Approach for Non Embedded Shopify Apps

I am building a non embedded shopify app but I am not able to understand how I should proceed with billing? On my app you can connect at max 5 websites which can be shopify stores or non shopify websites as well. Let's say I connect 2 shopify websites and 3 non shopify websites then how can I bill the user? 

Option 1: Do I need to use shopify billing APIs for shopify websites and for non shopify websites do I need to use some external payment service like stripe?

Option 2: Can I make an app on shopify free and charge users through external payment service like stripe? Is this possible?

I think option 2 can be easily implemented but option 1 will be tricky and not that straightforward to implement. Any suggestions?

We have the same problem with our App. We have a non-embedded app and we're trying to figure out the Billing flow for it.

Were you able to find a solution to this?
