This seems like an easy thing but I cant find an app that will allow me to make a product bundle (that would have its own SKU) thats comprised of our existing products. We were wanting the bundles to be setup so customers can have the option to choose which color they want for each product within the bundle. However, our Shopify store products are not setup with options and variants. Instead, each of our different colors of product have their own product page, and we cant setup any bundle apps without using the options and variants section from the product page.

You may want to consider using our app. Using our app, you can create bundles using your existing products. To do this, you would first need to create a dummy bundle product in Shopify.
Under 'Options', you can do the following (based on the information you provided):
Option name 1: Product name
Option values: all variations
Option name 2: Product name
Option values: all variations
Option name 3: Product name
Option values: all variations

Here is a sample bundle product we created:
The bundle inventory is automatically set based on the available inventories of the bundle item(s), including the inventories of the variants.
Proper quantity will also be taken out of the inventory of each bundle that is being purchased.

I think your theme is using Shopify product Metafield for color variants so each color of the product has a separate product page. You can remove this Metafield and use the default variant or use another theme.

This is an easy set up using our Bundleup app as it lets you use any normal product and connect up SKUs from other products or their variants. We then manage inventory in the background so no theme edits required. You can also set up options like color selection on the bundle product and connect up component SKUs into every variation.

Couple of important features of our app include:
1. Bundle Inventory
Bundleup lets you connect up your bundled product to components and it then updates the inventory based on the component stock level. So when a component product stock level gets updated the bundle also updates based on what can be made up.
2. Order Fulfilment
When you sell one of the bundles the stock level won't reduce automatically. What Bundleup does is update the order post purchase by replacing the order line with the component SKUs as order lines which then reduces stock of the components and that feeds into point 1 above.

That's a great question. Thanks for asking!
While it's great for visibility to have your product options listed as their own products, it can create issues such as this.
The best way to resolve this would be to forgo the individual listings altogether and create traditional products with their individual variants within the product. This will allow you to use bundling apps while keeping all your inventory synced and operating smoothly.
If you would like to keep your current setup, another option would be to create traditional products with their associated variants but don't make them available for sale. You can then use these "offline" products to sync to the bundling apps. The issue you will run into, however, is your inventory won't be synced to the individually listed products. You would need to tackle this manually which could become a headache.
A third option is to create your bundles as products. You can then use variant-building apps to add the products that will be available in the bundle as variant options. An example of one of these apps is Infinite Options. That being said, you will run into the inventory issue with this method as well.

You might consider exploring our Infinite Options bundle type in Simple Bundles. This said bundle type enables customers to select distinct bundle options through line item properties, bypassing the need for variants in the bundle and avoiding potential limitations imposed by Shopify's 100-variant limit. This is the bundle right for you especially if you don't want to depend on Shopify variants.

Shopify themes support adding colours as a variant type, so restructuring your product setup would be the best approach. Right now, the current setup isn’t ideal for bundling, but if you add colours as variants instead of separate products, you’ll be able to use Bundling apps seamlessly!
