Hi I'm using Google Channel (official app form Shopify) to export products in Google Merchant. the EAN is present in every products but seems like it's not submitted to Google Merchant, so I get an error message from Merchant that is missing. Where is the problem?

Oh yes seems like the right approach... I've changed all products let's see if Merchant accept it
BTW pretty strange way to manage this value... should be false be default. also it is very difficult to find. "Manage Availability" has nothing to do with this
I recommend submitting your feedback directly to Shopify. The more people have similar issues with UI, the quicker Shopify will do something about it.
It would be nice to have some logic in the app. For example, if you add a barcode, the app assumes the Custom Product field should be false. At the very least, having the ability to toggle True/False from Product Page -> More Actions -> Google Fields would be great. The one field can be very challenging for stores with a large number of products as you have to continually scroll loading a small batch of products at a time until you eventually reach the product that needs to be changed. We also run into constant instances where the Custom Product field is not editable after the first batch of products are loaded (confirmed to be an issue on multiple stores, not just one).
This is a known issue for nearly a year now, I don't think this is a Shopify priority.
I have for a long time, asked clients to install an app that works, currently, I use https://apps.shopify.com/multiple-google-shopping-feeds

I am also gettting a " Missing GTIN " error, however we have a lot of custom products with no barcodes available. Would I then switch custom products to true? Is there anything else I would have to do to get rid of the Missing GTIN error in google merchant?
Yes you will need to set it to true, however most likely nothing will change due to the way the free app works.

Inventory updates products data automatically from Shopify to google shopping. Unfortunately this issue still exists for majority of the stores. Specially if you have large store with mixed items. As some are custom and some are not.
I have a number of clients and all are having the same issue except 1.

This app has no products limit unlike others. You can run it for all of your products to fix Limited performance due to GTIN issue on google if you already have UPC populated.
