How to integrate multiple product entries into one using a Shopify App?

I Hope someone can help.

We have started API import of products for Shoe shop but have seen that each shoe has multiple entries for color.

We want one Shoe product that customer can click on and then seen the different colors.

It's been suggested that we imports using CSV, but I believe that will break the Inventory link to Soulmate application which is used for physical store inventory. We want to be able to keep this link so that if something sells in the shop it will replicate and reflect back to the online store. 

I was wondering in Variant Wizard or some other Shopify App can sort the multiple product entries into one. The Soulmate developer we are working with says its possible but she can not tell us how.
