In marketplace connect, there is a setting for FBA first, then FBM. Question is: how do you do this for the same SKU? Other forums say they make 2 listings (1 FBA, 1 FBM). That is what we currently do. But Shopify implies that you can make 1 single SKU, FBA and FBM (automatically goes to FBM when FBA runs out). Does anyone know how to do this?
For app questions I would contact the app directly, they'll be your best resource.
We have an app, Order Automator, that does Amazon fulfillment and we handle this situation by allowing the user to create rules to change locations based on order / product data.
With the app you're using, maybe they have a way to do what you are seeking, if not, it's worth contacting them at least to give feedback (speaking as an app developer, feedback is always appreciated, and we love when we can create a new solution for people).

Josh here from Shopify Marketplace Connect Support.
You should be able to use Automatic (FBA then FBM) as you would expect, with FBA as the priority. If the item is configured to use this setting, the app will tag this item as FBA when syncing towards Amazon Seller Central so long as there is available stock with Amazon. When the FBA stock runs out, the item will be tagged as FBM using Shopify stock levels (or whichever is set on the Quantity Operator) when syncing the stock level data to Amazon until the FBA stock is replenished.
Other merchants would opt to use 2 separate SKUs - one for FBM and one for FBA - as there tend to be irreconcilable delays when the syncing happens leading to oversells, or the listing being stuck on FBA when they have FBM stock available.. It is highly recommended you try both setups to determine which one works best for your business.
