I have two products that I want to offer as stand alone products but also as a bundle. I want to display as variations. I want to create 5 variations of a group of products as follows:
V1 = Product 1: Color Variation 1
V2 = Product 1: Color Variation 2
V3 = Product 2
V4: Product 1: Color Variation 1 plus Product 2
V5: Product 1: Color Variation 5 plus Product 2
How would I do this using Product Bundle where I track inventory for each individual item
I would use the free Shopify Bundles app for this (link below). Create your V1-V3 products in Shopify as you normally would. Then create two bundle products using the Shopify Bundles app for V4-V5. When creating each bundle product, you specify which products should be within that bundle. When someone purchases the bundle product, it pulls from the inventory of the products (or product variants) you associated with it. So for example, if I purchase the V4 bundle product, it'll decrement the inventory for products V1 and V3.
I understand this, but I want to display it as a single product with 5 variations so I do not have multiple product pages.
I would like it to display on the page similar to this page https://thesailwarehouse.com/products/cruising-spinnaker-size-3-35-4?variant=46903326867730
This does not have the Product 2 only, but shows Product 1 in both colors with or without product 2. I did this using variants so have to track inventory manually.

If you have set up a single product already with the variants you need and each one is a bundle of other products then you can use one of our bundle apps to manage their inventory.
Bundle Sync will let you use the native Shopify method (similar to how their app works) but we let you link up all the components to existing variations. This method will display the components of each variant during checkout - same as the Shopify bundle app. We have a bulk csv method to manage a large number of bundles as well.
If you don't want to let user see the components during checkout you can use our Bundleup app which manages all inventory of your bundles in the background. So in your case we would calculate the available inventory for each variant you have set up based on what is available in the component stock levels.

I understand what you're trying to do, but unfortunately, it would be very difficult to implement the idea you have in mind. Displaying all as variants makes inventory management tricky and could be confusing for customers to understand what they're actually purchasing.
In stead, I highly recommend you ccreate a Mix and match bundle by BOGOS app, which can help you achieve a similar effect:
+ V1, V2: You sill display the product 1 with its 2 color variant
+ V3: On the product 1 page, you display a mix and match widget. On the widget, customers can choose to add only product 2 to cart
+ V4, V5: They can choose to buy both product 1 and product 2. And also can choose the color variant they want for product 1 (and the image automatically updates towards which variant they choose)
PLUS: BOGOS sync with the inventory for each individual item. And discount is optional. You can choose to offer it or not.
