Hi. We want to build a free app for the marketplace that connects to our point of sale system that's a desktop app. The goal of the integration is to allow the user to make electronic invoice with our system (required by law in Panama).
The app in the marketplace will be free but the point of sale app is not free and will not be charged using shopify but our own payment methods.
My question is what kind of app should we develop for shopify and if this kind of integration is valid.

You should be fine then, of course all decisions and interpretations are shopify's.
For any uncertainty, once you have a partner account I'd reach out through partner support via the partner dashboard for clarifications, and again during the app submission process I'd seek clarification from the apps team if possible.

This is a common pattern of third party platforms having a free app that is the middleware integration between that platform and shopify.
Just search "integrations".
There is some grey areas of ambiguity here in the problem statement.
If this integration-app is billed for in addition to the service the user is already paying for in which case you may need to submit payment directly.

If the invoices bypass the shopifycheckout process to your own payment processing you may need consent from shopify

Hi PaulNewton thanksfor answering. The integration is free in our system too. With the basic subscription it will be available.
About the checkout process it will not bypass it. If the user pay with credit card for example we will use shopify way. In our system then is just informed that the user paid with credit card and it generates and prints the electronic invoice.
