1) First, If you're using Shopify Plus, you can use checkout extensibility to add custom fields or radio buttons for selection...

2) Some Shopify apps allow checkout customization and might help in adding this feature...

3) Since checkout customization is limited, you can add a dropdown or radio button on the cart page where users select receipt or invoice...
