I am starting a small business and I have an item for which the supplier will ask me to pay a deposit for the packaging. This deposit will be refunded by my supplier when the packaging is returned. Therefore, I also have to ask my customers to pay a deposit, which will be refunded to them when the packaging is returned.
Does anyone know how to handle this type of transaction in Shopify without impacting sales, since it is not an actual sales transaction? I thought about creating a product code for the said packaging (i.e. a product code separate from the product itself), but how to set up Shopify so that as soon as customers select the said product, the transaction related to the deposit will be automatically generated on a separate line on the invoice, with no way for customers to change it; except to modify their order?

This can be done by heavily modifying the gift-wrap advanced customization to be about a deposit.
(remember to not let the deposit be removable from the cart without removing the prime product.)
Otherwise you need an app.
There are a couple of categories that apply such as apps for bottle deposits, personalization apps or bundling apps.
Alternatives are to bake it in the product price, or put into the shipping fees.
Just search those category names I mentioned in the app store.
There also 'product option' apps where some have bundling.
