I currently have a long-running store built on WordPress and WooCommerce, but I'm tired of the constant plugin (app) updates and occasional bugs that break parts of my site. Are these still an issue if I switch to Shopify?
Also, I see that Shopify supports the Amazon MCF app. Is there an extra fee to enable this? If so, how much is it?
Finally, I like my current design and don't look forward to moving everything over. Is my best option to hire an expert to do this?

The Amazon MCF app is free. See here. When it comes to updating Shopify, as a Shopify store owner, my theme can remain the same without any updates. I do not need to update my theme even there is a latest version available.
If you like your current design, I would suggest to hire someone to copy the same design. You can start the Shopify for $1/month for three months. You can check it here
But if I use plugins to add features, will those also be automatically updated? And is there a risk that they'll break the site and cause some features to quit working as happens occasionally with WordPress?

You mean the apps. Depending on the app provider, but I would choose apps with several users. Mostly, those apps will have updates faster when they breaks. Unfortunately, you will might still experience them. Less apps would be better
I would suggest running all these questions with an experienced professional. You can get lots of help and guidance here, and I encourage you to always ask in this community first. For some things though, since every case is specific and you know exactly what you want to achieve, hire someone to set it up properly and you can go from there. I always try to expand my knowledge and learn how to do things by myself, but until I do - I invest in getting them done and I don't know why so many people want to save up on this.
You can migrate your shop by yourself. However, in my experience, this is a long and tiring process.
