Great question. At the moment, there're only two email notifications that can be disabled: Shipment out for delivery and Shipment delivered.
I understand this causes frustration while using other email marketing apps and resulting in duplicate email notifications. You aren't alone in this. I'd be happy to launch a feature request with our developers to see if this functionality can be added in the future. While I can't guarantee that it will be added, I'm more than happy to pass along your suggestions that would provide better services to the Shopify platform. If the request is already there, I can add to it to bump it up - as the more merchants that mention a feature, the more likely they are to be implemented.
Since we can't resolve this issue right away, I want to get more feedback from you on the reason you decide to use Klaviyo for notification emails, instead of the in-built notifications from Shopify. Is it because the email templates from Klaviyo are easier to customize? Or perhaps is it because you can edit the email template without HTML coding knowledge? Feel free to let me know, I'd love to add the suggestions to our development team as well. Just in case if they have more options to work towards.
In the meantime, since we can't disable the notification emails from Shopify end, in order for your customers not receiving duplicate emails, I recommend you to temporarily turn off the ones you've created from Klaviyo. In the store I've built, I also use Klaiyo for email marketing. To turn off the email from Klaviyo end, simply select Manual instead of Live for the order confirmation email you've created. This way, it won't interfere with the email series you've set up. To clarify, this doesn't mean you can't use the app for email marketing purposes. The welcome series along with all other flow the app offers are fantastic for email marketing.
Since we have to temporarily stop the order confirmation email from Klaviyo, there're ways we can edit the notification email template in Shopify. Here's a great document going over how to customize the email notification templates.

I'm looking to do the same thing and enhance my order confirmation emails and doing it in shopify is too hard.
Pls add this feature asap and/or allow for more editing without knowing html.

I have a client who also uses Klaviyo and would like to disable the shopify order confirmation email. While this particular thread is relatively new, I found threads that date back as far as 2015 with dozens if not hundreds of angry customers requesting the same thing and you act here as if you're passing this request to your development team for the first time. Honestly, it's REDICULOUS that you have not managed to provide your customers with this feature after over 4 years of requests. It's not a hard feature to add, so just do it already. My client is going to be seriously pissed when they find out that it is not possible to disable the order confirmation email.

I have also recently started to use Klaviyo and would like to use this platform to complete the full email flow sequence rather than carrying on where Shopify has left off. It is tidier and more consistent to be using Klaviyo for the full sequence, and it will enable more thorough insight of the analytics.

I'd also like to add a bump to this feature request. I'd like to be able to turn off order confirmations for out manually generated orders only, or on specific orders as I process them, as it confuses our invoice customers, for whom we use the 'Order Printer' app to generate invoices

Just want to follow up and let you all know that I've filed all your requests accordingly. The thread didn't go unnoticed. Keep in mind that this is the most we can do on the general support level. The development team, along with the other internal specialized teams, have the final say on which features get developed first.

Concerning Klaviyo, according to their documentation, this is not possible:
All Shopify notification emails will still be sent through Shopify, not Klaviyo. Once you've customized each template, you will need to export the HTML code in a few clicks and paste this template code into Shopify.
So for now, we'll have to copy paste 🙂

Thank you so much for sharing this important information with the fellow merchants! The copy and paste method that was mentioned is copying over the HTML code created by Klayvio and paste them to the notification templates at Shopify admin. Once it's done, turn off the email notification on Klayvio's side.

+1. Please allow the notifications to be disabled.
In the meantime it's a way to say: if is product X use template 1 (than I put the code); if not product X use template 2 (again, I just paste the code).

As of to date, the merchants can turn off Delivery notifications: Shipment out for delivery and Shipment delivered right from your admin. You can do so by Shopify admin > Settings > Notifications. Under the Delivery section, uncheck the two options and click "Save".
For the rest of the notifications, there are ways to work around the current limitations.
@yvesvanbroekhov had made a fantastic suggestion on copy and paste over the templates from the third-party apps to the notification templates and turn off the notifications from the app's end. This way, the customers won't receive repeated notifications from your store.
While you're fulfilling your order from Orders > Specific order > Marked as fulfilled, you can uncheck "Send shipment details to your customer now". This disables the Shipping confirmation notification.
Lastly, you can adjust and remove some of the content from the notification templates through the editing feature. Keep in mind that it does require some HTML knowledge. The notification feature is a built-in feature that comes with your store. This is why the editing feature isn't in plain text at the moment.
All in all, we understand none of these are the perfect solutions. The best effort on our part is helping you forward your requests and great ideas to our development team.

The automatic email for the purchase still sent out.
dwiss.myshopify.com is my store and I also want that the email do not be mandatory.
I'm actually sitting here with an open mouth and am completely stunned because shopify doesn't have this feature. Seriously, what is shopify? Still in beta? I've stumbled across so many things which are not supported by shopify which are completely essential and nearly all of them got requested at one point. Honestly, I don't understand how shopify could ever become successfull. It's absolutely unbelievable how limited the options the users have are. Also, completely basic features are only available in plus what is completely shocking to me. No more projects in shopify for me in the future, one was enough, tired of the workarounds and artificially forced handcuffs.
I use Omnisend and I +1 this.
Furthermore, we should be able to disable anything we want. It's our store.
This would be an awesome feature as other apps have allowed us to create easy to use templates and give a great customer experience. I'd love to see this happen asap.

I'd like to request this please. It's a bit annoying for customers to get two notifications. It makes all our shops look unprofessional, and I'm sure you want your customers to succeed right? If you're not going to allow us to turn off this notification, then the LEAST you can do is provide a fully functional template that we can easily edit to look like we are keeping with contemporary approaches to emailing customers. But guess which option is easier for you?

This function should not be something we should ask for. To my knowledge, people have been asking for this for a year. Please send my request aswell, and note that what we pay for should not be new features, but what we pay for should be working the way we want it to. It should not be hard to make this easy to disable, but if it is, please make a contact form where people could ask the devs to disable it on an account basis. Its a good product you have made, but let us disable what we want.
