I am selling 5 SKUs.
I am also planning on selling a bundle containing all 5 SKUs at a discount + free shipping.
How do I set it up so that if someone buys a 5 SKU bundle, then the inventory for each individual SKU will adjust accurately?
For example, let's so say I have 50 units each of my 5 SKUs. On top of that, I have a 5 SKU bundle.
I want it so that if I sell a 5 SKU bundle, that Shopify automatically adjusts inventory to show I have less of each individual SKU rather than less of the 5 SKU bundle.

You can bundle the multi packs using our bundleup app which works in the background so no edits to your theme are required. There are 2 main function of our app that can help in your scenario:
Bundle Inventory Management
Our app lets you connect up products to correct SKUs and we then update their inventory based on the component stock level. So in your example you would bundle the 5 pack with the "Single" SKU. When the Single SKU goes down in stock your 5 packs will also adjust accordingly.
Component Inventory Management
When you sell one of the 5 packs the single SKU stock level won't reduce automatically. What our app does is update the order post purchase by replacing the order line with the Single SKU as order line which then reduces that stock. This then feeds into point 1 above where it updates all linked variants.

Our app is able to meet your needs as it is primarily a bundle inventory management system so it will also be able to track the SKUs for variants of each product.
The bundle inventory is automatically set based on the available inventories of the bundle item(s), including the inventories of the variants. Proper quantity will also be taken out of the inventory of each bundle that is being purchased.

With Simple Bundles, you can set both the inventory of the parent bundle to automatically adjust based on the items included. Our app ensures that the available content inventory is taken into account, and adjusts the inventory of the parent bundle accordingly, ensuring that the number of items sold is appropriate.
You can start by setting both the product bundle SKU and the individual SKUs in Shopify to “Track Quantity” to ensure that the bundle content inventory sets the product bundle inventory.
In the Preference setting of the app, you can enable automatic inventory sync for bundle quantities so that the app will adjust and synch inventory based on the individual quantities that make up the bundle.
