I want to take orders for some custom made products, the prices will vary and I do not want my customers to pay for it until we have agreed on a design and then I will create the invoice to send through my shopify that directs them to checkout. I don't even know where to start with getting the products on the website without the customer having to go through the checkout.
Does anyone have a solution?

You can create this functionality on your store by using a third party app from the Shopify App Store. More info about working with apps can be found in this Help Doc, and I have a few app recommendations for you below:
These options will allow you to hide the price of your products and replace the Add to Cart button with a Request a Quote button. This way, when your customer clicks on Request a Quote (or whatever you decide to label the button as), they’ll be prompted to submit their contact information so that you can discuss their customization before proceeding with the order.
Once the details have been finalized, you can invoice your customers by creating a draft order from your admin; The customized order invoice will be emailed to them with a link to your checkout page. Take a look at the Help Doc on creating draft orders for more information about how to go about this step.

I do sell custom services to my customers (technical development). For the simplest way, just create a simple page and let your customers contact you. After that, do the pre-sale and confirm the price. Send a draft order to the customer at last.
If you don't want to receive payment via Shopify, just create a quotation & invoice and let customers pay you via bank transfer, PayPal, whatever way you like.

As you are selling custom made products and if you want to allow your customers to design their own products and request a quote with the design they created (without purchasing), you can use Inkybay - Product Customizer (Get a Quote feature). With Inkybay, your customers can design their own and request a quote by adding their contact info. As a store owner, you will be able to get the customer's details with their design as vector PDF/SVG.
