We are using third party apps to hide and show different delivery and payment options depending on the zip code of the customer and if the customer uses a discount it hides payment methods like Affirm. However, these functions do not work when we send customers invoices. Is there a plan to make the checkout with invoicing capable of working with third party apps? It forces us to take customers credit cards over the phone because the invoicing is less than reliable at checkout.

If you want a full access for customizing checkout, you will need to upgrade to the highest plan of Shopify which is the Shopify Plus plan.

To clarify, you’d like to hide the delivery or payment method on your invoice—is that correct? If so you can consider trying our app, Fordeer: PDF Invoice Generator, you can easily choose to show/hide fields on your invoice. Refer to the picture below for a quick glimpse:
