Unfortunately, Shopify only allows one primary payment method for billing. If you wish to divide the payment between two credit cards, one option is to make the initial subscription payment with one card and then move funds from the second card to the one used for the payment.
However this approach is not ideal because it involves many steps. I advise getting in touch with Shopify directly to ask for any potential alternatives.

I can confirm the info you have gotten already from @MooseDesk that it would only be possible to have one billing method active for your Shopify store at one time.
This means it would not be possible to split an annual subscription payment over more than one card.
You can, as they advised, change cards while recurring payments are ongoing but this would not be applicable for the one-time annual subscription invoice charge.
