possible shortcomings of NPO PLANS

We are relatively new to Shopify. We launched our site on October first. We are a non profit with two physical retail locations and therefore we have two e-commerce sites, one for each location (HP and WR). When customers purchase from our WR collection on our e-commerce site, the sale is being sent to our HP location in our Inventory App.  I think this has something to do with the fact that Shopify only lets us select one default location for our site. We need to be able to sell, fulfill and report for each location separately.  Please help. Thanks!
