Hello, it's my first time using Shopify, there is a way where I can put for example that "shoes" are in the box 1 and "skirts" are in box 2? sorry for my bad English.  I can't seem to find this option anywhere.

You can create collections named "Box 1" and "Box 2" , manually add the product, and configure collections to display on store
